Windows are independent: each one keeps its own document, outline, search and scroll position. Menu commands (Find, Print, Export as PDF, Open Recent…) always apply to the frontmost window. The Window menu lists the open windows and switches to the one you select.
Go
Each window keeps its own history of documents, folders and in-page links.

Theme
The theme toggle button (sun/moon icon) in the top bar switches between your light and dark theme. Which themes those are, and whether the app follows the macOS appearance, is set in Preferences › Themes. The choice is persisted across sessions.
